Have you verified that the right config file is being picked up? "man
XF86Config" will show you the places X looks.

According to the comment, this looks like your 800x600 mode has sync
rates that are out of the ranges specified for your monitor. Perhaps
this causes X11 to ignore your mode and use a default instead? Try:

a) Use a slower refresh rate than 100, or
b) Check your monitor's documentation and set HorizSync and VertRefresh
accordingly.
