Any general recommendaitons on formatting non-apple drives for use with YDL?

I have FWB Hard Disk Toolkit 4.5, and some non-apple SCSI internal drives.
If I format the drives using FWB's driver, will that cause any (known)
problems for the YDL installer?

What are people generally using to format non-apple drives?
