I think I had the same problem.
I'm not sure which step fixed it, but I did the following:

yup clean

yup config dist

yup config fImirror

These all came from the yup man page. I don't think I had to do anything
else.
(I don't even remember fImirror, but I do remember selecting a mirror and
that's what the man page says,
so that's probably what I did.)

Then just - ,

yup update

 - contacted the mirror and updated everything else on the "bug fix" list.

I was quite impressed.
