I would say there's a good chance that one of the rpms that have been
cached didn't successfully download. It may be kind of hard to figure
out which one it is, but you can try this and see if it reports any
errors:

rpm -qlp /var/cache/yup/packages/* |less

Or you can tell yup to remove the cached files by running:

yup clean

then do a `yup update` again.

It's in my todo list for you to add checking of the GPG signature and
possibly md5sum checks, but they aren't there yet.
